When underway the flag is flown from the masthead; when in port from the flagstaff at the stern (at least that was the rule of the USN in the mid 1960's). I would assume the RN did it the same way.

Many modellers keep the gaff raised so as to give an impression of the missing sail (sort of fills up the back of the model).
